Hi Dean,
Sorry to hear about this problem. Don't know if this will help but have you thought about drilling a tiny hole (1/32) into each and filling the bubble with resin? Wouldn't really take that long and with a little luck some of the bubble are conected so one hole will fill more than one bubble. You could then do your finish coats of epoxy and "voila", disappearing bubbles!!
Of course you could do this at any time so finishing the kayak now and fixing later is also a possibility.
What kind of respirator do you have? I have never seen one that will filter isocyanates. Is this a manufacturer's claim or does it meet a standardized test.
If you apply 2 part polyurethane in your apartment you have to take the safety of your neighbors into account, especially if they have children. It is one thing to make a decision like this for yourself but quite another to make it for others. (Lawsuit)
If you do apply the polyurethane in your apartment remember to TURN OFF ALL SOURCES OF IGNITION. This means all gas and electric heaters, hot water tank, etc. You should also refrain from turning electrical devices on or off as they will spark. (Had a friend renovating his bathroom and the hot water heater kicked on. His bathroom looked great because the insurance company paid for a professional to come in and redo it as well as most of the rest of the basement. My friend got out of the hospital just about the time the contractor finished the job.)
