For my stripboats I always cut the hatches before joining the deck to the hull. (yes, be careful lifting it afterwards as it does weaken it.) This is especially important if you are doing flush hatches since you would need to access the underside of the deck to glass the lip which is done with the hatch cover in place. Also, as you point out, it makes it much easier to do the tape inside when you can gain access through the hatches.
Not sure about the handle thing, I just bought a good jigsaw, made all the difference in the world. Wish my boat was that far along... I'm still sanding the hull.
